yamaha cs50 Jog R HELP PLEASE!!!

Hello, i have just bought a 56 plate Yamaha jog R, its de-restriced with a viper sport exhaust and now has 4.75 gram rollers.

My problems with it are, sometime the acceleration is really good, mostly only seems once the engine starts and pulls the throttle back for the first time, after this the acceleration isnt so good, also the majorty of the time i am lucky to get 40 out of it however occasionally i can get 55 on a flat raod, this is really confusing me can someone help me to understand what the problem could be ?
